Story telling requires drama. That means you want the bad guy to be the bigger, badder thing. And in order to have a large scale story you need large scale enemies like organized armies backed by a nation. Put those two together and you end up with a story about a weaker kingdom or rebels fighting a stronger empire.
It's not a japan thing. It's just basic storytelling that as old as spoken language.
