well the files both in EA and before patch 3 made it clear the Emperor was to be in a very different roll in the game than your dream guardian. All signs point to him originally working with dead three chosen and do to the magical pack that keeps them from harming each other he was going to use you as a means to kill them and take the brain/crown for himself. This was the original foreshadowing in the opening where the OG Emperor killed Mindflayers, and brought the ship into broad site of the city to goad an attack.
