They always were extinct. A researcher calls the seafloor cavern a habitat for an extinct pokemon, and there was a Groudon fossil in the anime. Masuda even stated that most of the legends about Kyogre and Groudon and just that- legends, and they’re closer to regular pokemon.

It's a little inconsistent, both Mega Aerodactyl and Tyratrum imply that the Pokemon revived via fossil aren't the "true" form of the Pokemon, but then I think it was Kabuto who was stated to have actually been hidden away all this time, so it's your usual "Pokedex is weird" business.

If the new version breeds then there's no issue.
Not to mention that they never said no fossil matches the original. If anything Kabuto shows its possible.
