It's really only Prime 1 & 2, and Dread that outright show her losing her equipment. She just inexplicably doesn't have her full spread of gear in the beginning in all the other games. Theories range from her selling it off, to them being old modules that degrade after a while due to age. Video games.
Could a Metroid game where she starts with her iconic abilities (morph balls, bombs/power boms, missiles/super missiles, space jump, screw attack) and doesnt lose them and only gains new ones work?
Metroid gets criticism for recycling abilities a lot, but I like that Dread messed with the item acquisition order. It did make them feel a bit fresher.
My head canon is that her suit only has so much ram to store powers so she stores the powers somewhere else after finishing a mission and only brings the minimum on new missions so she can have enough ram for new powers

Fusion also had an explanation for why Samus didn't have her equipment.
Reminder in the grand scheme of power levels, bumping into a wall did more damage to Samus than anything else in the Metroid universe.

she lost all her powers at the end when the jelly drained her so she could drive her spaceship. thats the excuse
