The humans in 40k are losing, just less quickly than most of the other races. 5k is just going to be orks versus nids
Don't include humans. That's the easiest way. It also means that the other races aren't as much reflections of humans, and you compare them to teach other instead.

I'll bite. What is even your setting? Give me details, give me important figures and groups, tell me how your players reacted to said history. Tell me everything, how you came up with said ideas and if you are genuine I will help you. You are working on your own setting and not just making another zombie thread, right?

If your description is "They're like humans, but...", then ask yourself why you feel so strongly about them being dominant rather than humans.
This seems pretty dumb if only because that scenario you present is so easy to legitimately answer. Like I can say "elves", "like humans but they live for thousands of years", "because I want the highly stratified and stagnant society created by a practically immortal species and the effect it would have on the world to be a part of my game". Or "kenku", "like humans but they have avian features including the ability of flight", "because I want my game to have cool three-dimensional cities that reach into the clouds and polities that were never impeded by local geography and oceanic travel as much as humans were".

First Age Middle-Earth is exactly this. Men are new on the scene and many human houses pay fealty and service to the great Elven kings.
The better question is "why would you write a fantasy setting where humans are not the dominant race?
Numerous ways, given how broad fantasy is.
Humans were just recently killed en masse by something very evil or whatever. the refugees have moved into the lands of other species and have had to adapt to their cultures.
I have no idea what I'm doing but I did that in my campaign. The setting only has goblins, humans and elves, and elves are the dominant race. It's been a struggle trying to think of all the million ways a 1000-year lifespan would affect society.
Humans used to be the dominant race, but even the best human leadership can only last so long, and no matter how good your plans for the future are, someone new will come along and frick things up. Elves could make plans lasting centuries and personally make sure they were seen through, which lead to them slowly taking over human territories through political and economical maneuvering.
I don't try to portray them as evil though, but it's hard not to fall on "a minority oppressed in a society of smug buttholes" tropes when humans are involved. One of my players immediately wanted to make an elf hating character when I explained the setting.
I made the setting as a kind of personal meditation on death: in a world where elves live for 1000 years and goblins respawn infinitely through a ritual, would a human's life still be worthwhile? I think so and have tried to subtly theme the campaign around that.
