Eggs are directly stated to not actually be created by physical reproduction and instead just sorta appear in unobserved spaces when Pokemon are in close proximity and the egg itself is just a makeshift cradle of sorts. So it's possible that eggs are just literal allegories for the stork excuse and every breeding pair are actually just adoptive parents.
Pokemon can inherit moves by just being in proximity, according to gen 8. And maybe the adopters filled out an adoption paper saying they want specific genetics, who are you to argue what the series has canonically stated can't be confirmed even under observation.

No one witnessed pokemon actually laying an egg, it doesn't necessarily mean that the "eggs" are not produced from the female.

Eggs appeared when the "parents" were under observation. Unless you can prove that female Pokemon can remotely give birth on top of not having a gestation period, you can't claim the egg to be produced from them directly.

Cubone is just the best sign that GF doesn't give a frick about lore. They easily could fix it by stating in dex that it was/is believed that cubones wear their mother's skull.

It's clear Cubone was supposed to be an extremely rare one-of-a-kind monster at first, hence why there's such a narrative focal point on it and Marowak when it comes to Lavender and the Pokemon Tower, but they backed out last minute and made it a regular-ass species.
