The purification process is fine.
The game speed is fine on it's own, but the animation for fainting and the time for Pokemon to return to their idle position combined stretched the game duration is jarring.
I don't know what they could change without dampering the experience too much.

Missing Shadow mons like Kecleon, Magcargo, Wailmer, Porygon2 etc.That third pc box is empty for no reason whatsoever. It also needs virtual trainer room with all e-reader cards inside. Lastly, both Jirachi and Celebi distribution disc content. Celebi stuff is programmed inside the game already and disc itself acts like an IRL event item (like Eon ticket) to activate it. If you get enough pokécoupons you can also get a free masterball, pikachu holding light ball and a PP Max.
Hell if I know, time constraints? Deadlines? Out of funds? Lack of communication between devs & top brass?
Just the e-reader stuff we didn't get in Gen3 is a whole lot. Check Bulbapedia for e-reader card section. RSE/FRLG would've gotten a whole lot of replayability. If Gamefreak didn't cut "Trainer Hill" customization and the Sootopolis "Battle Basement" from the international releases, Emerald would've easily be the best game of all time. I'm talking about a CUSTOMIZABLE BATTLE TOWER of up to 8 floors of 4 different categories. Along with various shiny mons. While Sootopolis Battle Basement having plethora of trainer cards to scan & fight with different themes & strategies.FR&LG would've gotten the same with Trainer Tower & Seven Island battle basement. All gone of course. If there's a project that can re-implement these things via wireless adapter mystery gift the way Goppier & friends implemented Eon Ticket for Emerald via mystery gift (at least the battle basement) then that would be nice.
