It makes perfect sense. Try to imagine this thing looking at you and punching you. In order for it to punch with the front-most arms, it needs that extra room to move them forward. While the other two sets of arms are designed to "punch down" so to speak.
The Pokedex description literally mentions it unleashing a storm of punches. That is part of its base design idea. The front arms are for jabs and straights, while the lower arms are for hooks. It's simple.

But I'm pretty sure if they had designed it with uniformly oriented holes to begin with, there wouldn't be anybody out here saying "I wish the first arm hole was horizontal so that it would have slightly more reach."
