Some moments in Planescape Torment, one of the reasons is that I love Jennifer Hale and she voices two characters there and both have good writing.
Baldur's Gate 2, the moment in Viconia romance where she asks you in a quivering voice to just sit with her, because she's scared and really needs support. For her showing weakness like that is quite a contrast to her usual character. Later romance development is nice too, not to mention her epilogue can be tragic.
I like that mini-quest when you help two autists in their relationship. In other games, I wouldn't give a damn and just count my XP but in P:T it makes me smile. Probably because the story is so depressing that a simple act of kindness feels like a ray of light.
Memory orb was also good, I liked roleplaying as a man who is ashamed of the sins of his previous incarnations. Deionarra, her father, and the guy who is teaching us the lost language had excellent interactions.
Major spoilers for Zero. Coming from 3rd, I was seething like mad when I met Hayworth's. I assumed they acted like goody two shoes either to trick everyone or out of guilt. I was visiting them at every opportunity and when their son disappeared, I thought they sold him off. And then I saw their meltdown and was taken aback. Long story short, I had tears in my eyes when I finally learned of their backstory. Easily the most memorable part of the series for me.

I only tear up from happy/uplifting scenes, don't think any RPG has ever made that happen to me.
