The East India Company never knew about the watch. For all they know the inspector found tangible evidence for all fates in the form of logbooks and whatnot. In the original design for the game you were supposed to find the book with the list of crewmembers and their fates on deck.
there were a total of 4 crew deaths that are not an obvious consequence of Nichols stealing the shell.
one man getting crushed by cargo, two men falling sick, and one man struck by lightning do not make a cursed voyage on their own.

2 people already died at the very beginning when they were loading cargo up on the ship, the expedition was doomed from the start
