I'd say the absolute best game on the system (maybe the best from that entire decade, really) is Kid Icarus Uprising but that would play like absolute shit on anything other than an actual 3DS.

What's wrong with Kid Icarus emulation?
Aiming and camera control are all done by touchscreen, even if you could get the right stick working it wouldn't be nearly as fast and precise as the game requires.

The DS emulation they made for the Virtual Console on Wii U is actually an outlier; it's actually good. Hacking a Wii U and installing VC injects works pretty nicely.
The only DS game I've had fun with on PC was Clubhouse Games. With melonDS and Wiimmfi you can actually play it with 8 friends online and the entire game can be controlled with the mouse so you don't even need to bother binding controls.
Kid Icarus is by far the best 3DS game and the best game Nintendo has made in at least 15 years.

Have they finally gotten Wii U Gamepad-esque emulation working seamlessly on the Steam Deck? Last time I saw that for 3DS and Wii U games it just looked like someone haphazardly dropping two different windows onto two monitors.

What more are you expecting? You can customize the second screen however you like.
