It's different in Nioh because he's dead in 1 and you work for him in 2 because you're Hideyoshi. If a game is set in medieval Japan during his time and needs a bad guy they usually just shoot for Nobunaga
I think because ninjas are so fast paced in fiction they don't mesh well with a slower, more traditional rpg. You'll have ninja as a class but you'll rarely get an rpg where the entire story and crux of your abilities revolve around being a ninja

Well, they are more like full-blown robots, but Etrian 3 has a sub-class mechanic and you can assign Ninja as their subclass

The Surge 1 has a lot of machine-body horror and a big corpo fricking everything up. No neon aesthetic but themes are there.
