It's very obviously a combo of two things.
Making Link stand out more against a now mostly green backdrop and making his new default look generic enough that you'll be more incentivized to use the various pieces of gear.
If he had the green tunic from the start then swapping it out for a climbing set would feel more like in terms of looks.
That's why the green tunic is like the last outfit you get in the entire game and also one of the best ones.

As other Anons have said, it was to make him stand out against the vegetation, as well as signalling that this was a big departure from the regular Zelda formula.
But also: Whoever is in charge of the game right now didn't like the green tunic and especially the hat. He thought it was stupid and believes it will never look good. I love the exploring stuff in BOTW/TOTK, but find the characters underwhelming. A fusion of BOTW-style overworld and side quests fused with OOT/MM characters would be top tier

I miss these dudes like you wouldn't believe. They at least make for a more interesting npc race than Koroks as they're more neutral or actually side with Ganon on some occasions rather than just being goody-goody can do no wrong Koroks. The most you'd get out of a mean or passive aggressive race nowadays is the Gerudo and that's just because they don't want men in their town.
They really are much more well designed and interesting than either the Kokiri or Koroks with the neat plant "hair" and clothing. Since Dekus tend to be a bit more mischievous and distrusting of outsiders anyway it opens up more interesting stories about Link getting in trouble with them at first because they become friends instead of him always being the hero who gets along with everyone.
Deku scrubs would've fit better in BotW/TotK. Koroks were only ever popular because Princess Mononoke had recently come out, and they felt new and unique at the time. Now they just feel like a lazy childhood rehash.

So even if some Rito had Zora ancestors, others had Hylian ancestors; so they're probably a mixed bag from most peoples who took Rito form rather then the 'X' turned into the 'Y'.

They were only created in the first place to emphasize the theme of growing up in OoT. Link would eventually need to abandon them and become an adult while they would just be children forever. In the new games that don't have this young/adult Link dichotomy they serve no purpose.
I think partly this, and my personal head-canon: The Kokiri were 'children' metaphorically, and Link saw them as children, but they were always forest spirits just like the fairies. Link was an infant abandoned in the forest during the civil war, and seeming like him was the only way for him to believe he was Kokiri himself.
This hits close to the real issue. OoT was made with that sort of theme in mind whereas every 3D Zelda since has been made as a reaction to OoT. Everything from MM on up to ToTK is either trying to be similar to or different from OoT more than simply trying to be its own thing. So you end up with OoT derivatives instead of anything wholly original.
Any concept art from other games with this solid and 3D way of drawing, love the early digital techniques too.

Little touches like him having to jump just to reach a door handle really sold it. As an 8 year old just coming away from being certified bamf adult link in OOT, being forced to be Deku link was incredibly frustrating for me and sold the message of the game well.

In fantasy settings "Lilliputian/fay folk" characters are typically considered magic specialists, specifically imbuing it into articles of clothing.
They could've been enchanters who gave your weapons desired effect boosts instead of waiting for rng to give you what you wanted, (diamond effect for example).
They're also known for unconventional farming due to their small stature, so they could've been a source for rare materials if you didn't want to fight or search the land for 30 minutes.
And since I'm on a mechanics kick, I might as well mention this.

Again nta, but the entire point of the Zora in BoTW is that Link grew up among them and they all knew you because they age like elves. Of course they still know you in Tears because it's part of his backstory, about the only thing we know of him pre-Zelda.
nta but Tears only recognizes main story quests you've done, side quest and former side quest NPCs outside of Lookout Landing have no idea who you are. This is especially bad in Hateno considering the implication that you and Zelda lived there, it's just Simon who knows you because they can guarantee that you met Purah and him as part of the main plot of BoTW.
They could've some cool stuff with save files like totk recognizing your botw save and the same npcs reacting accordingly if you did their quests in the previous game
30+ million copies of botw sold so even if that is a lot of work to implement, it would've been worth it
It already does to a degree, Tears will import your horses from your BoTW save.
I think it's also important to remember that all that Sheikah tech is basically what caused the apocalypse so they probably don't want stuff like that lying around 5-6 years after Ganon's been destroyed.
That said it's no secret that TotK has to write around a lot of eggshells cause the game still has to be made in a way that it can be understood by people who never played BotW, so that's likely the primary reason they're gone.
I assume it fizzled away, in a blue light, either that or got salvaged into the new towers so more people that just link could use them.

I always thought the Kokiri take on the form that the Deku Tree decides, given they are referred to as the spirits of the forest and how they distinctly faded into view unlike everything else in the game.
The Tree wanted the child that was left to him to fit in, so decided the spirits should look like kids. That tree died and the sprout continued watching the forest. By the time of Wind Waker the tree needed a new way for the forest to grow, Koroks able to blend with nature and with flight akin to sycamore seeds were the choice since no Hylians were anywhere near.
There could well be a game in the future that has multiple Deku trees, one with a forest of Koroks and another of Kokiri.

Deku Scrubs still appeared occasionally in games until Triforce Heroes in 2015, they just weren't in the mainline 2D ones. They were in Minish Cap too as well as more recent spinoffs like Cadence of Hyrule.
They aren't forgotten and abandoned they are just only in games that you didn't play.
They literally only showed up in games that began development prior to WW's release + TriForce Heroes, which is a cheap ass multiplayer game. Cadence was OoT/MM wank made by an outside company. No actual Zelda games after Four Swords Adventures featured them.

AoL is a sequel, ALTTP is a prequel, OOT is a prequel to ALTTP, this shit didn't manifest out of the blue when SS released, Nintendo has basically been daisy chaining games together since the start.

That's not entirely true though. Skyward Sword and onwards seem intent on making Link just "some guy" while Ganon and Zelda are like Amaterasu and Susanoo having their little god quarreland Link just happens to be on her side.

No, what tied Link/Zelda/Ganon together was the karmic cycle that Demise speaks about before dying that continiously spawns Ganondorf over and over in order to try to take over the world.

It will get close to nothing because virtually anything you'd want to do with Zelda from the 64 can be backported into OoT without much issue and OoT just makes for a far better base for mods.
Having said that we'll likely get a flood of mods for OoT soon because a bunch of hackers are fed up with the main devs and how long they're taking to make certain kind of mods possible, so people are figuring out ways to import data from decomp to allow scene editing

OOT and MM both have amazing and distinct art. Definitely among the best overall.
The most notable artstyle the series had to me will always be TP's, because it looks so much better on paper than in motion and I've always felt like we were sort of robbed.
The art style is pretty unique, very iconic. Also loved Ruto's budding e-boi fish tits.
