Why did Wrex join Shepard's team after finishing off Fist? The deal was we help him deal with Fist in exchange for info about the Shadow Broker, which he gives us by telling us about Tali. Then he shoots Fist and Shepard says Wrex is never to do that without an order, like it's implicit Wrex is just going to tag along. Shepard just lets a known murderer/scavenger onto our top secret state of the art multitrillion military project. Why would he want to come? Why doesn't he ask for permission or why doesn't Shepard ask if he wants to? Why doesn't Garrus object to this?

For Garrus, killing Fist was just taking out the trash. He probably wouldn't have the balls to do that himself at this point in the game but him objecting would we out of character.
I don't mean he should object to killing Fist, that bit is fine. But bringing Wrex onto the ship with no further ado ought to trigger some alarm bells at least. Garrus does not like criminals and Wrex is certainly one

We don't really know about that. We know he had some trouble with C-Sec before but to what extent is not explicitly said anywhere.
He says something about being wanted as muscle for shady guys, and killing Fist for the Shadow Broker is hardly legal. The Broker might not be breaking any laws with the information trade, but hiring hitmen goes beyond that. Then there's the merc work raiding that cruiser he talks about, but maybe I'm mixing up the Saren stuff which technically makes it legal.
Look, if it were anything that serious the C-Sec wouldn't just tell him to back off, they'd try to arrest him the very second he's shown his face on the Citadel. Might also be Shadow Broker pulling some strings but I doubt it, since he wasn't really a major player in the story at this point, so that's extremely far fetched.

He doesn't like the way they deal with criminals, but they still consider a criminal more or less the same thing. If he sees someone being handled by C-Sec, he should figure it's a bad guy about to get handled inefficiently, not team up with him

Wrex isn't a criminal though. He's a merc/bounty hunter. He's not actually wanted by C-Sec, they just threatened to arrest him for making threats and he called their bluff. Because the truth is C-Sec is more than happy to let someone like Wrex take out someone like Fist, but they also need to let Wrex know they'll come down on him if he makes too much trouble in the process.
The takeaway here is that C-Sec doesn't consider Wrex some dangerous outlaw, more of a manageable (and potentially even useful) thug.
He's bored and knows Shepard is going to be getting into a lot of big fights.
That's sort of like how friendships work. You don't really need to ask for a permission to stay, neither one wouldn't ask why one wants to stay.

That's not enough. Shepard is a military man on the galaxy's most important mission, Wrex is a criminal that joined one brief firefight because Shepard needed information. They didn't have time to become friends
He's a Krogan; he respects great warriors and that's what Shepard is
He’s a thousand years old and is bored out of his fricking mind
He gets free roam and board on a stealth ship and has all the Geth, pirates and Krogans he’d ever want to fight
Because he had an encounter with Saren before and it rubbed him the wrong way. He left early without even being paid and later found out that no one else on that run was ever seen again. So when he finds out that you're going after Saren, he tags along because he figures Saren is someone the universe could use less of.
