Why is it called "Metal Gear Solid Δ" instead of "Metal Gear Solid 3"? Konami has no problem calling the Silent Hill 2 remake "Silent Hill 2", same with Capcom's REmakes, so what's the deal?

Wouldn't bother me if they did, the game doesn't need a remake anyway, so I'd be fine with them changing things up just for novelty's sake. I doubt the game's going to replace the original for me even if it's 1:1 remake, so it's no big deal to me if they mix things up. With all that said, I haven't played the FF7 Remake so I don't have PTSD from it like others who I'm sure see that as the quintessential remake that is more of a reimagining.

There's going to be something differentiating it from the original. Some sort of diversion to allow them to spin off the series without people going "MUHHHHHHHHHHHHHHH KOJIMAAAAAAAAAAAAA" though they'll do that anyway.
I'd bet some sort of plot device to better support full on remakes of metal gear 1 & 2 down the line. I don't know if anyone noticed but on their site it doesn't mention MGS3 in the master collection including MG1&2, so I'm thinking it's not going to be subsistence, and will not have them.

It's to avoid these two questions and that's it. They aren't "remaking the franchise in chronological order." They want a quick, cheap buck and that's it. The only way they remake the rest is if this somehow does GTA numbers.
