I would have saved Ellie. There's plenty of reasons why, but mainly because any solution based on the murder and sacrifice of a child is not a solution at all. Society was deteriorating in the beginning of the game not because of the mass hysteria of a group of people, but because a soldier could rationalize killing an unarmed man and child off of the fear that they might be dangerous. In the end of the game society was still deteriorating because a scientist could rationalize killing a child off of the possibility that it might produce a cure.
