It was a plot point there are more than 8 gyms in kanto a few times. Like when the Scyther and Electabuzz buttholes are fighting to open a new gym in their town. Or when nobody can find Blaine's gym, so all the trainers just skip it (Misty even outright says there are lots of other gyms Ash could go to instead).

Sorry but that's just completely wrong. The source material of a video game is always more comprehensive-, and often different from, the story in the game itself. And, as you should know by now, video game writers aren't exactly tolkiens or kafkas. Most video games benefit from cutting out much of the story elments and world design because those would both detract from the game's quality, and the perceived quality of its writing.
Saffron has 2 gyms, the official Pokémon League one (Sabrina's) and the former one that she dethroned. Can simply assume there are a few Unofficial Gyms lying around.
