The only JRPG series that I can think of that plays this straight is SMT, most often than not it's not really that god is evil, but rather that someone evil is usurping the role of god.

You're not thinking cool enough. Instead of God intervening himself, your prayer would be answered by a tier of angel. Virtues would come and grant you some kind of buff, Powers would do an attack, and maybe something like Archangels for an ultimate attack against bosses.
