Special is just a another one of the multiple manga adaptations of the games. It’s not even the most popular. Well it was already canon for the games due to Ash Greninja, but it makes no sense for Ash and Red to exist together.
Both met the Kanto Gym Leaders and Alolan Trial Captains, but Red met the Kanto Gym Leaders (most being teenagers or pre-teens) when most of the Trial Captains were infants.
You then have Blue and Gary, Team Rocket, and all the things like Roark getting a Rampardos in the Anime when DP takes place during GS.
