It depends on the build, but personally I had a much easier time with Owl (including the Father version) than Malenia fight was harder, though I also felt that Isshin was the hardest boss in sekiro
I don't find Isshin difficult either. I honestly have the most trouble with Demon of Hatred, even more than gauntlet bosses. Probably because I get so fricking bored of mashing R1 I just want it to end.
I put like 200 hours into the game playing slowly and got burned out, I started a second game now and this is the one I’ll do it on

ER gives you many tools to cheese every encounter (magic, busted weapon arts, summoning, etc)
With Sekiro you either suck dick at playing it or you don't, it doesn't really give you much field to maneuver here, seeing how limited your options are for each encounter
I don't know about Inner Owl but I've beaten Owl Father on ng+++ charmless demon bell and Malenia was probably harder. Her healing is incredibly powerful, not to mention demoralizing, and she has two full phases. You can't learn her patterns and deflect her to death like you eventually will with Owl. Tbf I was riding high on Sekiro when I beat him but Malenia felt like the only real wall in ER. Everything else felt like a matter of time until I beat it but I had to do some soul searching after getting raped for a full day and only once reaching the second phase

It depends on how you fight her. If you bullshit her with Mimic Tear and moonlight katana like I did, it ain't that bad.
I watched a friend try to beat her without ashes or any magical bullshit and it took him days.
