It really would be hard to incorporate some of the more "friendly" xenos. How about a human tech obsessed ork mechanic? Or a dark eldar mercenary out for revenge against his/her kind? Or tau? Or maybe even a defective necron (it would be pushing it).
I know some of these are pushing the lore, but a lot of the interesting parts of 40k is the interplay between all the different species and their interests.

Not in the same party as a space marine, two Eldar, a SoB, and a non-Xanthite inquisitor. Chaos is some serious shit and it's one of the few things that even a rogue trader can't easily get away with.
Tyranids might be the only common cause imperium and chaos would find common ground with (and full necron apocalypse maybe). But yeah, the narrative has to go full apocalypse levels of frickery for a chaos companion to even begin making sense. On that note, I wonder if a confused/separated from hivemind tyranid could be worked into an interesting companion.

The problem with Chaos-Aligned allies is that 99% of them start out with "I know these dark powers have destroyed absolutely everyone else who has dabbled in them, but it's cool boss I can totally handle it" and 1% are pure Erebus "Today I think I shall ruin everything on purpose" from the get-go.
Which is honestly great fun in a Dark Heresy or Black Crusade setting, but its less of a draw in Rogue Trader. Then again, there's plenty of Traders who have done way more dubious things than have the occasional Warpist. Some have even survived the experience, so long as they're mindful of the First Commandment of Imperial Politics: Thou Shall Not Get Caught.

I can imagine chaos sorcerers who get into Tzeentch because he lets them research dark stuff that is forbidden in the Imperium and dont necessarily get fricked by it. Maybe they also study chaos mutation as body modification to be better adept in combat or something like that.
This is what I meant by not making all the aspects of a chaos god completely evil and irredeemable. In most fantasy settings, its accepted that dark/evil sources of power can be used for good but that is a taboo in wh40k, I assume because the imperium's point of view is taken as the standard and that is necessarily antithetical to chaos.
There's plenty of secessionists, pirates, and mercenaries who are vaguely chaos-aligned in the koronus expanse, and a warrant of trade allows a rogue trader to do whatever he likes. I think there's plenty of room for someone not particularly religious from such a society to join up with a rogue trader.

I played an play amount of alpha and It feels years behind bg3. Battles still take place on a 2d plane using the same character model graphics from the first pathfinder game.
Meanwhile bg3 looks years ahead in graphics and presentation from dos2 and i can fully i interact with the environment for instance i thorn whip’d a guy off a banister in the big act 2 battle so he can be aoe fogged with everyone else. Every other crpg you literally cant do that. At best its just 2 planes with the only thing changing is a basic accuracy bonus.
The leveling up system is too confusing until you really sit down and look at it and realize its incredibly basic. I still don’t get the point of many skills in a party game it just means i have one guy designed as the guy who gets hacking skill points and another guy get repair skill points or whatever.

There was a very minor planet management system that could, for the most part, be managed from anywhere. Also the ship combat with none of the actual crew management. I liked the ship combat, felt like a simplistic BFG TT.

That's a huge negative. The early adventure paths are some of the best things written for tabletop, because it was written by longtime writers who loved the hobby. It is easy to be mistaken about this since it's known that later they "diversified" themselves, scooping up the girl that worked for ArenaNet who got all pissed off that a male replied to her on twitter, but early Paizo stuff is significantly higher quality than anything Owlcat wrote. That's why the NPCs for Varnhold's Lot are 100x better than any NPC in the game, because they were characters written by early Paizo and not goofy characters roleplayed by Owlcat's employees and gay lovers trying to have a quirky tabletop session to translate into the game.

The laws that forbid most humans from interacting with xenos literally do not apply to RTs. As long as they don't actively work against humans, the Inquisition will not care. Inquisitors can even become Rogue Traders, and most often they're Ordo Xenos precisely because an RT's duties involve interacting with xeno cultures.
