You can't actually transfer fossils between generations so this is a non-issue, you'd never get to bring a Kalosian sail fossil to Gen 9.
Different technology, different quality of fossil, different fossils that look similar enough to share the name...use your head, there's so many ways it can be hand waved.
Considering the whole past and future thing, I guess the Regional Variant fossilmons make sense. Maybe we'll get confirmation on the theory that the revival process is what makes at least some of them Rock-type.
