Nai spawned from Neifirst, they were two part of one being. The clone clown in reality says that the DNA of Nei is damaged and can't be cloned for this reason

The boat respawns in various places depending on where you enter the overworld. Basically just teleport somewhere, walk outside, and usually the boat will be on the nearest coast. If not try somewhere else or look around more.
thanks, I saved at the starting city and it was near that coast. I'm glad it was a false alarm; there are multiple ways to hardlock yourself out of the game in Phantasy Star 1.
