It is relatively possible that the game has (commented?) code for reactors inside the same room that require an adult item (like longshot) and young item (let's say boomerang). TP Link knowing Epona's song, having a horse that seems to be descended from Epona, being a farmboy, and him not being of royalty would suggest Malon. It's not necessarily true though, he had Epona in Majora's Mask and knew the song in that, he could have just bred with some rando hylian girl, but Malon would make more sense seeing as they seem to have something of an affinity for one another.

Not really. In a reality before industrialization, breeding horses is a very specific type of activity. Farmers don't have much utility from them outside traveling (which they rarely do). If they are not raised to be sold, there isn't much to gain. So they have 1 or 2 at best. Stronger animals like bulls are better to furrow and provide a lot of meat if harvested.
