Serious answer: He barged into the lab unannounced and uninvited, made a mad dash to the storage unit with the other two Pokemon (most likely with Elm and his assistant chasing after him at this point), panicked and grabbed the first Pokemon he could reach, then dove out the window and ran for Route 29 before anyone could follow him. If Elm and his buddy were in the lab yelling and running at him when he came in, he likely wouldn't be thinking clearly enough to grab both balls even if he had been planning this for a while beforehand, so he almost certainly just grabbed whatever he could get his hands on in that short amount of time he had before he could be cornered and made do with what he ended up with - remember that he's a kid, not a professional Pokemon thief.
