Most of the complaints from back in the day stem from her characterization in The Answer. She doesn't really do anything offensive in the regular game.

I didnt have a problem with her in the journey, I thought her actions made sense and while not justified didnt make her unlikable. But in the answer she deals with her grief in an extremely unhealthy way and refuses to listen to any of her friends who are genuinely trying to help her, lashes out at them, and tries to put the whole world in danger. Even not knowing that door kun had to seal nyx himself, she was willing to betray everyone else just for a chance to fight nyx again with the very real chance of messing up that time. She's well written, as people don't always go about things in a smart way, but her actions make her rightfully hated on by a lot of players.
You will never sell me on the idea, that Atlus wasn't primarily making excuse-plot for the Answer game without concern about how it degraded every character. The plot (and especially pacing) really wasn't important to them. They were careless. It was only afterwards they realized they torpedoed the main love interest's popularity to the ground, causing them big problems in terms of P3's brand ever since. In fact they were very lucky that Yukari was the only one to get a permanent stain of unpopularity.
And this is coming from someone, who likes Answer's gameplay and thinks it's therefore great. Its story, cast, ideas and environments were not.
