Gods are embodiments of nature and disaster in japan and while there is worship of them in the culture, most don't actually revere them as entities to be worshiped but simply place cultural and spiritual value in the rituals done in the name of reverence. Whatsmore the worship tends to be form of placating the gods so as to not bring on calamities and to usher in prosperous times so basically gods don't have to be malovelent or absolute. If Paul hadn't started with his gentile inclusivity shit the world might still have been full of pagans like this.

The Japanese kami are powerful but not almighty and evil gods always existed in their culture (Binbōgami for example).
Overcoming a evil god in Japanese mythology is basically one of the greatest feats possible.
Japanese kami are, first and foremost, not gods, but spirits. Some of this spirits have great power and sit higher, than majority of the rest, but they are only spirits in their nature. Not even like Greek or Norse gods. More like shoguns to other spirits, but actually stronger. There is no gods in Shinto, therefore all other gods from other religions are also classified as very strong spirits rather than some being beyond understanding, perception etc.
That's exactly what a god was before early Judaism elevated YHVH to the top of the canaanite pantheon and usurped El's position in their shift from henotheism to monotheism. What you still see in Japan is basically the same as what you saw in the mediterraenean before Constantine enabled Christians to propagate in the 4th century roman empire. The earliest gods that can be found were embodiments of natural phenomena to facilitate their occurrences, it's only much much later on that they became representations of worldly and divine power to unify the masses. Don't impose an abrahamic worldview on an entirely separate structure of divinities and spirits.
Every culture worth naming has fought or claims to have fought an evil church, it is the easiest, most justifiable and most relatable antagonistic force to place in your game and fighting an evil god is just a logical extension of that.
