Characters like Shoma turn toward the idea of simulation theory because they decide the world is too hard and cruel, so it's easier if everything is fake and there's a true world waiting to be escaped to.
Even in the main ending none of the side cast truly get happy endings, Komeji left behind his children, Amame will do jail time, Kizzy is paralyzed forever, Ryuki will deal with his guilt forever.
But by realizing the world is a simulation and creating a perfect route timeline Ryuki gets everything he could want, a world where none of their problems exist. But he stills feels hollow and unsatisfied because of what's been undone and because he had to acknowledge the world is false to achieve this.
This is is similar to in VLR when Tenmyouji is completely against the idea of changing the past, that even if the world was destroyed the VLR timeline has merit and things that should be preserved like his relationship with Quark. He uses the example of the 100 bikers where 90 of them die early into the journey and 10 continue onward having their own adventure, should they go back in time and stop the 90 dying if given the opportunity? Even if it means erasing the memories they've made and people they've met on the journey?
Tokiko and possibly divergence end Ryuki's relationship to the timeline are similar to VLR Akane's in that Akane has completely abandoned a more human view of the world due to accessing so many timelines. She views it the way ? or a Frayer would, like a game where you can have a nice day or anyone else in a branch to ensure an outcome elsewhere. A completely inhumane way of thinking that if diverge end is elaborated on could lead Ryuki down a worse mental path than before. Tokiko even appears at the end to further harm his perception of reality, who is the dreamer? Him? Or the butterfly?

AI2's simulation theory stuff wasn't amazing, but it was pulled off well. The Divergence ending being unsatisfying and hollow is what makes the meta commentary work. If you won't suspend your disbelief and accept the world for what it is, you only have yourself to blame. Also, people are used to Uchikoshi's shit and reusing plot devices over and over so it didn't come as a shock.

Not really. Even if the world is a simulation Shoma's outlook on it was wrong, simulated experience and feelings are still valid. When Ryuki accepts the world being simulated and creates the happy ending it still doesn't make him happy cause it was more like just playing a game.
Shoma was just into Naix cause he couldn't cope with how shitty his life was, Ryuki has undeniable evidence of the world just being a simulation. Two different situations. Alright so I revisited some of Ryuki's scenes to prove that he (& Tama) is experiencing the timelines in the same manner as the Frayer, alternating between past and present unknowingly.
On February 14th of the present timeline, Ryuki revisits Naix HQ to talk to the detectives about Tokiko's death. Kagami shares with him that Tokiko died the day before her birthday.
Now move forward along Ryuki's timeline to February 15th, which, to the Player and Ryuki, appears to take place after the scene with the detectives in the Naix office, but actually happened 6 years ago. Ryuki triggers a birthday message on Tokiko's hologram, and then he and Tama remember that it's Tokiko's birthday. A fact they learned in the present timeline.
I already double checked all the other past-timeline scenes between Ryuki and Tokiko, and she never shares her birthday with them. The first time Ryuki and Tama learn about her birthday is from Kagami in the present day.
