Sense within the rules of a setting/universe. Unless Samus canonically has thr ability to stretch and reshape her body like Mr. Fantastic, I'm assuming she still has, you know, a skeletal structure.
I just accept that it's not real and everything just works without issue in-universe, I'm a lot happier for it.

I subscribe to the "It converts her into energy" theory since about the only time you get to see inside the ball is in Prime, which just shows it to be hollow with a ball of energy inside.
The animation for getting the morph ball even shows her curl up and start spinning as the two halves of the ball fuse together, with just a ball of energy left inside after the fact.
