Patlabor 3 wasn't really a Patlabor movie and GitS, while pretty, feels pretentious compared to what Shirow had already proposed in the original manga.

The original manga are a fricking shitshow of the highest order where the majority of the scenes are literally just pretentious technobabble, remarks on political ideaology, and philosophical ramblings that last pages long. At least the movies had the decency to keep it focused on a single philosophical idea and setting without drowning itself in technobabble that I'm pretty sure actual coders would mock him for.
Maybe it's because of the version I've read that had all the side notes from Shirow combing every detail, but I felt it something similar to Kojima, where he just found shit that sounded interesting and wanted to add it to the story no matter what, like a kid with too many toys to play.
But the reason why I don't love the way it's presented in the movie is that I think it dwells too much on the Major asking to herself "is what I'm feeling real since I don't have a human body anymore?" and having her being somewhat inhuman, like a doll, during the whole movie, while in the manga, it's more like presenting every now and then "for me, what I feel is real, so what's the difference between the human and cyborg now?" and having her act human, with her own attitude and feelings (like with having a partner), which I think it kind of misses the original point of how the tech would advance so much it gets harder to distinguish what's real and what's not.

Fair enough, what I guess you are missing are the smaller comedy relief and light hearted sections in the original manga (only the first one though, MMI and HEP are pretty darn dark in tone throughout). The cop part of GitS is removed for the movies, partially because it doesn't really have the running time for them, but also I don't really think they added anything to the theme of the story IMO.
I think both the film and manga go over the same philosophical idea of what makes you a person or even yourself, as in what makes a human being a person or itself. Both use the loss of a human body as a catalyst for existential contemplation, if you are not your body, then what are you as a person? A collection of thoughts? Memories? Are humans nothing more than lessons and genetic code passed down from one to another? Can a machine procreate by replicating itself with slight divergence? On and on it goes obviously, which is what makes the movies/manga so interesting. What I will say though is that the movie is a pinpoint thrust into that singluar idea with a sharpened blade, while the manga is like a flail with a hundred ends on it beating you to a pulp until you don't even remember which idea hit you and whats even going on anymore.
