The best way is to unironically set up the proper infrastructure somewhere else and completely tear down what was shitty. Have to move rails and stuff? So be it.

Realistically if your factory is a pile of spaghetti garbage you just need to tear it all down and rebuild from scratch. Unless you already have bots, this will be a massive time sink and a pain in the ass. Look into "main bus" and carefully plan out your furnace stacks and belt setups before you start building anything of substance.

Krastorio 2 is perfect for new-ish players like you. It's vanilla++ but not complicated like Space Exploration or masochistic like pyanodon. After that you can go with K2+SE if you feel like it.
