Dungeon Siege 1 was very popular but I can't rightly say what was wrong about 3 that made it so much worse.
For me the dawning moment was Pillars of Eternity sucking all the fun out of the Baldur's Gate clone genre, and being followed by Tyranny and PoE2 which were even worse. That was the point where I realized that Obsidian was not unlucky, it was flat out bad at their job.
Obsidian made a shitload of awful games and very few good ones. All their goodwill is left over from Black Isle, which was the actual company that made zero bad games.
Alpha Protocol was really fun and quite unique but it needed like an extra year of development time to become actually good. Still wish it got a sequel though.
But people generally agree that New Vegas is the best Fallout game and that Obsidian understands Fallout better than Bethesda, which has never made a better Fallout in the years since. Even the people who shit on Fallout 3 love New Vegas.
