If you're going to play with alignments, you have to realize they have nothing to do with morality. Alignments are just a team you are on and it has something to do with how the magic your God uses works. You aren't allowed to ally or work with people of the opposite alignment as you, regardless of the personal ethical views or deeds of that character.

Figure out what the god is about, if the god is racist, its pretty in character for the cleric to do this. If not, try to investigate why the cleric hasn't fallen and needed an atonement spell for his behaviour. This whole thing could just be an adventure hook, perhaps you will find he is leading an evil cult and fakes worshipping the other god.
