I don’t think you actually can but you can retcon the ending to be it was all in Harley’s head. That saves the good will towards the fans aspect of it. As for gameplay, I’m not sure you can. The only thing I can think to do is enable a story free sandbox mode, start working on unique characters with different abilities and removed looter grind, and lastly work on new enemies or objectives to sprinkle into to sandbox.
There is no saving this game. Rather what they should do is fire diversity hires, hire talented people and develop a new game using the basic assets of this one. You know, like Far Cry Primal.
Not possible for any realistic budget. It would need a complete ground-up overhaul of the combat mechanics to make it varied and engaging, a massive injection of new enemy variety (my idea would be gang members from the various criminals already mentioned in the game like Penguin and Riddler looting locations in Metropolis, that function completely differently to the Brainiac enemies), more indoor areas added to the map for said new enemy varieties, new mission varieties and rework existing ones so things like the car escort missions are less aggressively shit, boss fight reworks, total HUD/UI rework, rebalance loot so that upgrading weapons and equipment actually feels meaningful and impacts gameplay in noticeable ways, etc etc. While it’s shocking to me that the game launched in this state after so many years of development (insane that no-one internally raised any concern over the laughable enemy variety, sleep-inducing boss fights and seizure-inducing UI), no studio is going to throw millions of dollars on the fire to try and fix something that’s down to less than a thousand players a day within weeks of release. The only real-world way to save this thing now is turn off the servers and pretend it never happened - maybe recycle assets like the Metropolis map into an Arkham-style single player Superman game, which is what they should have made in the first place. Failing that, Arkham Beyond. Just write the whole thing off with a throwaway gag about a bad dream or in-universe comic book that no-one liked.
season 2 will save it
