One example is the quest where that woman gets killed by that traitor guy, the moment she's about to reveal who the traitor is and you can't follow it up, conveniently enabling the traitor to betray you in a crucial moment.
I don't understand how any of that is an issue.

One of the most basic tenets of writing is foreshadowing. Regardless of the other qualities of your stories, the reader will never care if you don't give them a textual reason to do so.
I guess what I'm trying to say is that the story would have worked if the writers actually showed an explicit example of pride, as in shoved that shit in your face and showed its negative effects. Or literally did anything other than have you wander around dark castles while a eastern european guy threateningly recites vague backstory at you.

The last time I played was when it came out back in 2016, but the worst plot hole I can remember was when the traitor dude kills the woman who was searching for the traitor and you basically catch him in the act and you can't do anything about it.
You can't question him, you can't arrest him, you can't kill him, you can't even tell the Order leader you found him in the crime scene even though the woman only told you to meet her in the spot etc etc...
That point basically breaks the whole story. If you could've just killed him on the spot, the High Ones lose. Maybe you'd get arrested at best, but the world would survive.
That's the point where you as the player know he's the traitor and a murderer, but your player character is too stupid to do anything about it because the plot has to move forward.
Another massive plot hole is that High Ones can apparently create clones of various people and imbue them with superpowers, but for some reason they still need humans to build the device that triggers the extinction event and they need it to proceed exactly down to the most minute of details, otherwise the whole cycle is broken. If they can create these Fleshless that have to play a role in the convoluted story, why couldn't they just make their own servants to build the device for them? Or why couldn't they just build and activate the machine themselves?
Why rely on this whole convoluted plot that relies on Chosen Ones like (you)?
Because the game has to happen, that's why.
Let's not forget the Veiled Woman, literally a Deux Ex Machina for the writers to get out of the corners they wrote themselves in multiple times throughout the game.
Let's also not forget multiple storylines that go basically nowhere. I'm certain I forgot even more shit, but I can't remember right now.

I don't know of any total conversion mods, but I recommend the forgotten city as a really neat quest mod. I liked clockwork too, but it's a bit weaker imo
Definitely better then skyrim, but it has really moronic shit in it like having to buy skill books to level skills or how you basically need to look up classes on a wiki to know what they do and how to make sure you get them.
Looter shooters / dungeon divers are at their worst when you spend tons of time micromanaging inventory weight to gold value so you can haul tons of useless shit you don't want to town and sell it off to multiple different vendors which can take multiple ingame days waiting for their gold to restock just so you can get what you should have gotten to begin with. Cut out this moronic middleman that does nothing but waste time. Enderal makes it even worse since you have to do this to level your skills because you have to vendor shit for gold to buy your skill ups that cost insane amounts of gold when you could just fricking level up like normal.
Also its story is bad with no choices besides which of the two characters you want to frick and good / bad / secret ending.
Also its balanced like complete shit. Elemental magic just absolutely shits all over everything while stuff like the sinister magic is almost unplayable.
Every time someone says "companion" I can't help but wish the worst pain imaginable on the devs.
This mod was really boring and the skill tree was moronic and soullless
