Tears of the Kingdom retconned the entire Zelda timeline by having Zelda go back to the past and influencing history. Breath of the Wild is not the end of the timelines. It simply never existed until Zelda went back in time. Otherwise Rauru would never amputate his arm to seal Ganondorf.
New Zelda is about paradox timeloops and wiping away all history of Hyrule to establish Aonuma's new Zelda mandate of one history, one canon. Only Skyward Sword, Breath of the Wild, and Tears of the Kingdom matter to Zelda lore now.
