It's just square. Orginal director quit partway through development after the exec board decided, partway into production,l that Basch was too old to be a protag and we need a younger guy. So they added penello and vaan, which is why they have nothing to do with the plot. I probably have the details mixed up but it was something like that. Somewhat analogous to what happened with xv.
purely going from vague memory, but other games I remember hearing having the same problems; Xenogears, Demon Souls, Dark Souls 1 and 2, Dragon's Dogma... I know there's more, but it's 0240 and I'm sleepy

Basch was never the MC, Vaan was originally supposed to have a more rugged look very early on in pre-production before they changed it on their own initiative. Vaan and Penelo's motion capture actors were cast way back in like 2002 as well so no, they weren't late additions to the game at all. Vaan also plenty to do with the plot because Ashe is the actual main character of the story (Vaan is the PoV character) and he's very central to showing her that there's a way forward beyond mindless and hate-filled revenge and allowing herself to become a tool for the Occuria. Penelo has no real impact on anything because of time constraints. Daisuke Watanabe (one of the writers) said that Penelo was his favorite character but a lot of her scenes and dialogue got cut because the game needed to be finished (since production was going way too long) and they didn't really have the time for it. She's also Sakimoto's favorite character.
Matsuno's resigned because he had a nervous breakdown because he couldn't handle the pressure of being in charge of a new Final Fantasy game at the height of the series' popularity.
Also the "Square forced Vaan on Matsuno to replace Basch" thing gains new life because western fans have different tastes and like grizzled old guy characters and not pretty boys so the basic element (Vaan was supposed to be more rugged and got because the people working on the game decided that as the spotlight character, he needed to appeal more to market tastes) gets turned into whatever.
Which also plays into what was going on with weebs/anime fans/vidya fans at the time. There were a lot of fans (largely guys) in that group who hated things that they felt appealed more to girls than their own totally rugged and manly tastes so prettyboy characters were largely hated by them because the girls liked them and girls have shit taste and aren't true fans they, they just want to squee to bishies. There was a vocal hatedom for Sailor Moon back in the '90s because it was a shit anime for girls unlike Ranma or Bubblegim Crisis or whatever.
Would've been good if the director didn't leave before he finished it. Square ended up letting the interns finish making it.
