I used Pikachu + Mudkip, since Discharge fries 90% of everything you'll encounter and Mudkip washes away the 10% that live.
(As a side note, I'd like to mention Charmander and Cyndaquil with Smokescreen, since it inflicts the unique debuff Whiffer, that causes ALL attacks to miss, even 100% accurate ones like Aerial Ace.)
Pikachu + Treecko by the virtue of Agility alone. The real question is which MC+partner should be avoided mainly because anyone else is mostly workable, just not as good as Treecko

Play Sky, it doesn't have as many QOL features as the newer games have but it's still perfectly playable. If you want more after that, Gates to Infinity is okayish, and Super is very good. But Sky is generally considered the best in the series.

The world is ending and you're responsible for it, so all living things are hunting you down to try and prevent it, and you're just staying away long enough for the world to end by climbing the highest peak. It is strange that such an important, important moment is a sidemission among like 5 others in a game that released 3 years later but it can't be helped.

The recent Switch remake is probably the best to start with and easiest to currently access without emulation. It has some stupidly easy modes where the game practically plays itself. But you don't have to use them, and most of the other changes are good. So I'd start there. Unless you're familiar with mystery dungeon games then maybe consider the original red/blue game instead.
