A lot of games are made in or influenced by culture from America. America, the country founded on the back of rebellion against a tyrannical government (not as simple as that but we'll not go into that here). The USA as a country is one that views individuality positively as a result, lots of emphasis on FREEDOM. As a rule, large empires and states don't tend to emphasize freedom, at least not for many people.

Dune 2 you can play as Harkonnen.
Skyrim you can play as the Imperials.
Hogwarts Legacy you side against the goblins.
Unless you decide to play as a subject to a greater power (don't know why) or you are playing the Victoria 2 A House Divided DLC rebels are just a common annoyance to you in paradox games.
In Rome total war you are constantly stomping rebels on the path to expansion.
The beginning of Paranoia (it's a mod for half-life but might as well be its own game seeing how different it is) has you dealing with rebels.
Ace Combat 2 has you taking out a rebellion.
Insurgency Sandstorm is literally about an islamic insurgency.
Rainbow Six 3 is about you taking down a neo nazi uprising.
Farcry 5 is about you trying to take down a rebellion in the form of a cult.
