Gaijin working at Sega of Japan here. I'm more on the marketing side of things, but I heard some pretty interesting things about Sonic Origins:

The sad thing is, Nintendo probably thought 3 mil at $60 was better than, say, 4-5 mil at $50.

At this point is the reason they can't be assed to have the original music for Sonic 3&K because they're cheap asses unwilling to spend the money with the MJ estate to just finally get it over with, or is it that said estate or Sony are such greedy giga autists or are so unwilling to let anyone use it again ala the Tarzan owners that they shoot down any attempt to ever make it happen?
MJ's estate are such c**ts that the music rights would cost as much as Origins would to make if it was actually finished.

I'm not sure that SEGA is the problem here.
The first port S3&K seen was released in 1997, and it had MJ music cut too. Knuckles and mid-boss themes (composed by MJ as well) were changed in Sonic and Knuckles, while Eggman theme was left the same. They would've definitely renewed licenses for those tracks if they were able to - they still pay royalties for Nakamura's soundtrack up to this day.
The only thing I find unusual is they had the Sonic 3 main theme play in the Origins intro movie, but didn't put it in the main game, even though they quite elegantly could have had it play after Big Arm.
MJ's estate doesn't own those rights. Brad Buxer does.

Apparently Thomley and company weren’t happy with the state of the game and asked to do additional work to polish it up but were denied by Sega and Sega introduced new bugs after Headcanon’s work was done, which Thomley feels reflects badly on Headcanon.

I got a buddy who's friends with Sega of America folks and he tells me constantly how every single time Stealth opened his mouth, it has only ever lead to burning more bridges.
Even since Mania people apparently hated working with him. He also tells me he's a totally chill guy outside of his job but I find it extremely hard to believe anyone at Sega is fighting to keep him.

This shouldn't be a surprise. For one this is supposed to be a collection of some of the GOAT games. Another thing though is that they delisted games so that your only option now is buying Origins. Add to that the new cutscenes its no surprise to me a lot were interested in getting these games with many getting them yet again. Still sucks to see them not being the most optimal collection they should have been. There is still hope though if they patch this shit up before releasing it physically.
