I fricking HATE the killing a minion trope, it's so moronic and a true smart villain wouldn't do that, he would just keep using the minion until he eventually gets killed by the heroes or dies in a stupid way.
Why kill your minion? If you do that, your other minions are going to be like "wait wtf why I am obeying this guy he could kill me next!" and leave him.

You know I'm right. Dude threw everyone who ever worked for him under the bus and half of them came crawling back to suck his dick.
Your minion was clearly forward-thinking, skilled and charismatic enough to gather the resources, knowledge and manpower to bring you back and you have no real powerbase other than maybe a handful of loyal holdouts after however long your imprisonment lasted. If they are dissatisfied with you (mostly because you or someone else probably blatantly lied to them), then they could bring all of that to bear on you and seal you away again or at least greatly slow you down. Your "loyal" minion is arguably a greater threat to you than the hero at that point and by killing them you can probably sway the minions of that minion to follow you because they're still basically just low-level scientology members.
You are also just thinning your forces for no good reason. Unless you are going to revive them again and its just abuse to keep them loyal you are just going to run out of minions eventually.

Wait, this is just a matter of outshinning the boss. And a huge amount of hubris. The evil minion surely knew such could happen, isnt an amatuer is he?
What if after the rescue the minion immediatily meets up with the boss to arrange how things are meant to be going forward. His demotion and restructure of the current group should be fine, since the boss is here again.
This way he is still alive and probably will remain to deal with us since the Boss is unfamiliar with the situation OR the boss sends him away to do something else because we are a very big thorn on his immediate side, and the conquest of chin- I mean world dommination shouldnt be stalled by putting your best man to deal with a hero that just failed his quest.
That is if he isnt immeadiatily shafted and relegated as trash again and again, which by then is just meh.
