Gen 2 introduces the concept of legendary Pokemon as religious figures, and it's also the games that introduce preamble quests to nearly every gym.
It's also one of the only two games that explore what the world is like after you complete your adventure.
Gen 4 adds even more to the mythos of Pokemon with you actually meeting the gods of the Pokemon world - in a lot of ways it's the logical conclusion of the concepts introduced in both Gen 2 and 3, with the villain team going after a legendary Pokemon, like in Gen 3, but that Pokemon is an actually revered religious figure, like in Gen 2.
Gen 4's also the first game to start focusing more on character writing and giving you a party that periodically joins you on your adventure.
If anything if you want to experience the actual progression of Pokemon stories you just need to play the first four generations, because everything after Gen 4 is just Gen 4 again and again and again.
Oh yeah I should also add, while it's not really about the story per se it does relate to the storytelling, Gen 2 does expand on cutscenes wayyy more than what Gen 1 had.
RBY have maybe like, 3 actual cutscenes where characters move around indepedently of your position (as in, cutscenes that are more than just your rival walking up to you)
Gen 2 has a lot more scenes of characters interacting with each other and doing stuff other than going along a path towards you, which definitely makes the story more dynamic and engaging.

The prompt from the original post is "experiencing the progression of Pokemon stories", and what happens with Gen 2 IS progression since it's acknowledging its legendaries more than not at all like Red and Blue.
Not to mention the content that acknowledges them IS mandatory, even if encountering the Pokemon themselves isn't, you're still gonna have to go to Ecruteak and see the towers and the lore behind Ho-oh and Lugia.
And again, the Pokemon in Gen 3 aren't deities per se, or at least they're not recognized as such like they are in Sinnoh, so Gen 4 is adding something to that plotline as well.

Gen 3 has not aged well enough to be mandatory. It’s very dated at this point. And unlike Kanto+Johto, where you can see how this massive franchise launched, Hoenn has less place in gaming history.

The trend until gen 6 was odd gen introduces things, even gens makes them better. Gens 2 and 4 were improvements upon their previous gen in every single way. Gen 6 broke the pattern by being horse shit that was the polar opposite of BW because BW didn't sell well.
Also there's no "progress" in pokemon stories. All the muh character drama bullshit we get since gen 6 is troony pandering garbage that shouldn't be in a pokemon game.
