The problem is that in YuGiOh case, the card game is also a card game in their universe, more or less.
It's a lot harder to justify the existence of a Pokemon show that makes use of TCG when the Pokemon universe has Pokemon as real creatures and real battles instead of card matches.
In YGO's universe, the cards are still a medium.
In Pokemon's universe, they are not. Cards are a medium in OUR universe much like the videogames are.
It makes no sense, especially if it's set in the real world and not even an AU that is all about the TCG (which is pretty much what the YGO universe is like too) like the Pokemon Trading Cards videogames.
TPC, TPCi, GameFreak, all hate Pokemon and wish they didn't exist. They see them as simplistic marketability devices they're forced to use to get their money, basically just objects rather than actual characters. Not unlike trading cards. This card anime won't be a one off thing, it's a sign of what's to come. And the mainline anime and games are so humancentric already, I doubt most people would even notice if the Pokemon were replaced by cards or holograms or something.

The Pokemon card anime takes place in the real world. There aren't Pokemon in it.
