Plot of the game is somehow Shang Tsung survived the reset and is causing problems in the new timeline, such as creating the Tarkatan plague that Baraka and Mileena who they are like the old timeline. Though people are speculating he's taking orders from someone else, like Onaga

The cosmology of Mortal Kombat is that all the realms are in fact the One Being, a titanesque (in the Greek sense, not just like a big fricker) primordial being who used to eat the Elder Gods until they used the Kamidogu to split him up and made reality as a side effect. This did NOT kill him mind you, and what’s less of his consciousness subtly influences certain events and people in an attempt remerge the realms so he may be whole again (Onaga and Shao Kahn are practically confirmed to have been under his control but it was never outright stated). it’s honestly a pretty fricking cool idea which naturally is why they dropped that shit after Deception except for a few off handed mentions here and there
