In Kanto while it's probably not unintentional the areas around the gyms kind of still scale in the order they're supposed to be done.
You don't really need badge count flags to fix this, just make mahogany and pryce higher level. You can still do them in any order but the intended order has the right curve.

It's more noticeable in Johto because you can take on the leaders between Morty and Claire in any order.
Kanto only has three gyms that need to be fought in a specific order and the level curve was fine there. That is not an excuse.
