In theory it could be an allusion to germanic norse folklore, where magic was a feminine art rather than a masculine one. Elminster is a gandalf knockoff who was inspired in part by Odin, who was sometimes mocked as feminine for using magic.

Also, isn't it possible to merc him in Beregost in the blue house across the tavern near the center where he appears? You just get in, backstab, and get out. Edwin is cursed into woman form during his sidequest in II, and reverts back by the end, but in one of his endings in Throne of Bhaal he attempts to duel Elminster who just turns him into a woman permanently.
