Why didn't they simply release an update to Red that would add the gen 2 pokemon? Expansion packs were a thing in the 90s and there were a number of dummy placeholder mons in RBY. The games had compatibility with the Stadium games so they could've made those games expand upon RBY's game data.
There was no concept of day and night at the time RGBY/RSE/FRLG took place. Time only started somehwere in the three years prior to GSC/DPPt/HGSS. ORAS is confirmed to take place in another universe where the day/night cycle already existed.

Because Ho-Oh and Lugia aren't sealed away for eons because their awakening means immediate doomsday for the region, they're just in hiding until you get their respective bells to coax them out, Ho-Oh isolating itself because only the worthy may meet it, and Lugia isolating itself because of its power being too great to be wielded carelessly out in the open.
Meanwhile Groudon and Kyogre will sperg the moment they're awakened from their ancient slumber, so naturally the guardians of the artifacts needed to awaken them won't let anyone have them.

Version exclusives have been in the game from the start, if you can live with Meowth only being in Blue you can live with Kyogre only being in Sapphire.

it's not really the legendary pokemon that's exclusive in GSC, it's actually their moves, you can't get a Sacred Fire Ho-oh in Silver, while you can't get Aeroblast Lugia in Gold, and you won't get either on Crystal, though Suicune doesn't have a signature move of its own.
