If Alyx and Gordon had worked together to find a way to resist the evil Gman and eventually change the future, then Gman would never have existed in the first place. Only the good Gordon Freeman remains.

G-Man is just le 4th wall break character but in a way that makes sense. He only shows up at the beginning and the end of the games to give you a reason to just "stop" or "start" out of nowhere, he doesn't let Alyx just get her wish of immediately destroying the Combine in HL:A because that's not worth it for his "employers" (i.e If Valve removed the Combine it'd be the most moronic thing ever), etc. He was never supposed to be more than that.
Oh and, completely forgot, but while the Vortigaunts take fifty years "reviving" Alyx in Episode 2, he shows up when there's absolutely nothing left for you to do but watch a cutscene in order to speed things up and full-heal Alyx so the story can actually move on.
