You'd have access to Earth to go around for missions GTA style, and even a fast travel system to go to various planets and there would be an overarching story.
Have it be outside Earth and traveling to other planets that are being attacked by Darkseid or his other alien villains. Have Luthor piloting a giant city sized, kryptonite powered mech in the prologue but have it be on a base on Mars.

Obviously, that meant the symbiote suit was out of the running. But it may also explain why the cosmic suit wasn't in even though it was in many other Spider-Man games.
