The professor still believes they come from other time periods and that pulling them to the present creates a new timeline where they were pulled, and no other source in the game seems to reaffirm or suggest this is what actually went down because we're talking to a parallel version of the real professor that still believes it.

Time travel was the original concept that GF wanted to do, but they were forced to obscure it due to China's laws about time travel. This is why some parts of the story imply the imagination stuff, and it's also why Khu was so insistent on it.
Ultimately, time travel was the original cannon, but now it's intentionally contradictory (a paradox) in order to appease China.
